Sounds like you use a version that was compiled/configured with
--enable-availability (what's the default) so AfterStep looks for the
programs you want to start in your $PATH. That doesn't work too good if
you need to specify the path in the menu (i.e. /usr/local/lib/something). 
You can re-compile AfterStep and di a 'configure --disable-availability'.
